The best thing to do is to have the instrument chemically cleaned by a technition, but that can get expensive. you have to be careful because many cleaners and disinfectants can damage the pads. One thing I have done in the past was to to spray a little lysol into the tenon and then run a swab through it a couple times. I do that when I've had a cold. I also take the mouthpiece and reeds and soak them in bleach water.
